My Whirlpool washer works totally fine in every single washing mode but when I try to clean the washer using "Clean Washer" mode, it cuts off with a E1/F9 error code. I know that means it is not pumping out but you can hear the pump running and you can tell the machine is empty but for some reason whatever switch or sensor that detects if the machine is empty isn't operating properly during the "Clean Washer" mode. It never get far in the setting. Basically when I start it, the first thing it does is try to pump empty and standing water and it just keeps running in this mode until it stops and flashes the code. If the pump was faulty or if the drain line was plugged, I don't think I would be able to wash clothes in all other modes?

I haven't run into this issue as of yet. I'm attaching your tech. data sheet below.

F9E1 Long Drain--->Check drain hose installation for proper height, check drain hose and filter for obstructions, and make sure drain hose is not sealed into drain pipe. Check functionality of Drain Pump/Recirculation Pump.
See TEST #8: Drain Pump/Recirculation Pump, page 17.

If the pump was faulty or if the drain line was plugged, I don't think I would be able to wash clothes in all other modes?
Yes, I understand what your saying, but I'd still check your drain pump filter first.

So I pulled the drain pump filter and not only was it clean, there was very little water in the filter when I removed it. I'm starting to wonder if this is some sort of computer glitch when in that mode.

That sounds like what it could be, but I'd hate to see you spend over $300 just as a guess, you know what I mean?

Here's the ACU for your model:

Hopefully another tech or member that's seen this problem and fixed it can shed some light on this issue.

Gotcha. Well thanks for your advice. I don’t think I’m going to try and fix it. I just poured bleach into the bleach bin and ran it empty on Heavy Duty cycle. I know it’s not doing exactly the same as the Clean Washer cycle but it helps. Thanks again.

Ok Joe, sounds good.
